We just used mattresses on the top bunks. We did, however, build a custom platform under the bottom mattresses to have them a little lower than normal. You could probably use box springs under the bottom mattresses to get the same effect. The platform for the lower beds also had recess under the platform, so you wouldn't hit your toes, similar to a cabinet toe-kick.
