Dying rosemary after typhoon

We are in the typhoon season now here in the Philippines, so I took the precaution of covering my rosemary to prevent it from drowning. But after a week of continuous, hard rains, I checked on my rosemary (it was not easy to access where I placed my plants during the typhoon), I found some green algae on the soil, and the lower-half and some upper branches of the rosemary dry and dead. So I decided to cut them off, will my rosemary survive still or will this continue to die?
