Yes, pepper plants (they are not trees!!) will cross-pollinate freely. They are all just different varieties of the same exact plant. It will not affect the fruit in any way but seeds collected from that fruit will typically give rise to some indeterminate varieties.

It depends on the species but annum and Chinense can indeed cross pollinate.
