Re-potting Question

I have a cactus that I grew from seed; it is about 5 to 6 years old. It is in a 3" clay pot, is quite top heavy, and has roots coming out of the pot's drain hole. I need to repot it, but the base of the plant, an area about 2 1/2 inches high, is quite a bit thinner than the newest growth. When I repot the cactus, must I keep the soil level where it is currently, or can I bury the thinnest part of the plant. I hesitate to do that as I don't want to cause rot. Any ideas?
