Needle painting fabric stain

I am new to needle painting and on occasion I have to remove sections of stitches to repair my error. But when I remove the floss stitches, the fabric underneath looks dirty and black. Any help on why it is that colour, how to clean it, and how to prevent it would be greatly appreciated.
