Fill nail holes in mahogany railing?

Hello!

We have a recently constructed mahogany deck that was just stained (TWP, Redwood). Painters did not fill the nail holes and when I asked them about it they said that if they filled them the color wouldn't match - that what they use as filler doesn't take the stain, or maybe looks different with the stain. (I wasn't sure which.)


Our question is: Can it affect the structural soundness of the deck/railings if the nail holes aren't filled? Can water get in and cause damage?
