It appears you have one "trunk" about a half an inch in diameter. I would cut the other off, BUT I would do nothing to the main trunk for about five years.

Did you top off the pot with fresh potting soil this year?

where are you .. why not plant it in the ground...

otherwise.. bare root it.. and reduce to one leader ... and plant it at the proper depth .... either back in a pot.. or in the ground ... it appears too deep ...

this tree could live a century.. at 2 years.. there neednt be much pruning.. every leaf is an energy making machine.. to grow a root mass to mature the tree .. so hesitate at pruning to often.. to much.. too soon ...

that said.. who needs multiple trunks ...

and you would be better off to have a media more attuned to tree growing than that muck it appears to be growing in ... trees like a sip of water and then near total drainage ... not staying 'wet' very long ... you need some larger stuff in there to increase draining and increase air in the pot ...

im sure the media mavens will chime in at this point ... one very easy way is to add some mini bark chunks or cactus mix to what you already have ...

IT is fall and the tree is going dormant. Now and the next couple months is an excellent time to cut them

General comment: While for large cut backs, it is best to wait for the tree to go dormant, cutting off limbs that are a very small percentage of the canopy can be done when every your knife is sharp. During the summer, I will frequently walk through our wooded areas, and shave the leaves and small branches from the tree trunks with a Sharp hatchet. If I am mowing and a small limb has grown such that it knocks my hat off when mowing; it comes of then, not when it goes dormant. Obviously you would not take a half inch branch from a tree that is 10' tall, but one that is 40' would never miss it.
