More info would help but a "shoe" is typically on the bottom.

Which way do you prefer? Since you are reusing the handrail will the current holes be filled with the iron?

I believe most of the current holes will be filled. We had the shoe on top of our previous home and they were always getting loose and coming down on the spindles. Not sure if it was the brand of shoes and balusters last time or is that a frequent problem. I prefer not to have shoe on top for that reason.

Then that is your answer. You want the shoe only at the bottom. For any contractor who quotes on the top too ask them why and will they do it the way you prefer.
