Can be more explicit? Maybe give us a picture? What do you mean by 'a massive attack'? What is your basil growing in now? Where are the babies now? There is no mystery to moving basil. If you have seedlings just dig them up and replant where you want them. Providing, of course, you are in a climate where basil will continue to grow in September. Where are you?

There are about one hundred basil seedlings plants. During the last storm a lot of my seeds flew away and now are sprouting in all my pots. In my basil pot I have about 40+ seedlings the rest are growing with peppers and asparagus. Sorry the picture is not loading right now

It will be quite tricky getting those seedlings out of the pot without disturbing the older plants. You could just do the 'hunk of seedlings' approach and lever out clumps from the pots where it won't do too much damage. However, although we don't know where you are situated, it is very likely that basil is almost finished outdoors for this year. So it might not be worth moving the seedlings at all. Just let them grow where they are until frost hits. (If you get frost).

I'm in Tampa Florida. Thanks for the help. That's a good idea I can take out clumps out then placing the smaller batches in solo cups until they get bigger. Our frost may come in around January or later..
