If you're only looking at cost use a heavy ceramic tile. Material and installation cost will both be low and replacement down the road will also be low. But you will have to replace it eventually as the tile will wear down and get beat up, etc. If you want a more permanent solution, something that will wear well and hold up to some abuse I would go with a true hardwood tongue and groove flooring, not a veneer. The hardwood will hold up to the abuse, even water, and over time the abuse will only add to the character of the floor. Plus, if your tastes change, color palette, whatever, you can sand away the old finish and apply new. Then you have a brand new floor for pennies on the dollar compared to removing and replacing. With a true 3/4" hardwood you can usually get 3 to 4 refinishes out of it before it needs to be replaced. This equates to about 30 to 40 years worth of use if you take care of it. Even more if you don't refinish.

Just a thought...if you constructed a shelf with a fabric skirt that could be opened and closed, you 'might' not need the crates at all. My Woody would be happy to snuggle down in a nest like that, and wouldn't need the actual confines of a crate, just the illusion of one. But that might not work for you.
