I have a 40 cell plastic starter kit with small plastic cups about 2+ inches tall. I've read that it is best to remove the clear plastic cover soon after sprouting. Since they all do not sprout at the same time, should I remove them as they sprout, or can I leave them until most have sprouted?

Remove them as soon as they sprout and leave the rest under the cover. Otherwise you risk damp-off and other problems with the sprouts. So as soon as they sprout move them to the lights.

You're going to have to cut apart the cells. Those kits are awful... sorry!
