pruning thyme and oregano

i live south of houston tx zone 9 and i have raised beds with roses, daylilies and herbs and just a couple of other things the thyme and oregano are a year to a year and a half old and looked gorgeous in the spring and even winter, now they are kind of a matted mess much of the underneath growth is dead i believe at least it has no leaves (mostly thyme here) can i prune all the dark/dead stuff off and let what's left grow or should i just replace the thyme it looks good on top we had massive amounts of rain in the spring and although the beds are raised just the enormous amount of moisture probably took its toll

how do i take care of sage, it took several months to take off and now it's about 3 ft in diameter and looking leggy and a bit messy (and i'm not a neat gardner so that's probably an understatement

how about chives? do those need to be cut back, and if so when?

i will say my rosemary looks outstanding, so it's not terribly wet......
