Help quick please, bathroom remodel

We are at the final stages of our bathroom/master closet remodel. After several problems with our contractor doing sloppy work, again we have run into an issue. The tile floor has been laid. It is a tile that looks like stone so does not have a polished, perfectly flat surface. When he installed the baseboards, I noticed in some places there is between 1/8-1/4" gap between the floor tile and baseboards. When I mentioned it he acted as if it was too late bc he would damage the wall by removing them and moving them down. He suggested grout or caulk? Will this be okay or should I demand he buy taller baseboards and re install to actually fix the problem? I do not want to have water or dirt constantly getting under the boards. Also I worry caulk will stay very dirty and hard to clean.
