I can't really envision what you're claiming. You'd need to show it in photos and/or diagrams. Probably the first thing to fix is grade. It should slope away from the house all around.

Water will find its way to the lowest point in your yard. Always grade away from the house foundation and provide a swale or drain where needed to carry the water away. It would be very beneficial to contact a landscape architect to look at your yard. They will help you with grading and will advise you on working around the existing flower garden and deck.
